Cause Moffat has been pretty good about answering plot holes even if it’s episodes and episodes later, they also never explained why she was allowed out of the suit in the first place and why her time lord dna was important. and of course still no Jim the Fish. I think the plan was to take his companions child and raise her to kill the Doctor, knowing that the Doctor would never harm her because she’s Amy and Rory’s daughter. They didn’t count on River falling in love with the Doctor so they had to create the suit and while they were creating the suit they let her think she was free or whatever because that was no big deal; they could watch her with the Silence and she’d never know. It would be easier that way too. They also probably didn’t mind that she was researching the Doctor a lot too. They could use the information she was finding. I don’t think the astronaut suit was ever part of the plan. The Doctor ‘fixed’ all the brainwashing they worked so hard on so they thought, “What the hell? We can still make her kill him. She’s still the perfect weapon. We just have to find a way to put the gun in her hand.”
